I would like to compute prevalence of male and female by geolocation (level 2, for example, municipality). I’m a user of SPSS, but I’m also open to other available alternatives. I would like to include the weights of course.

Most statistical packages provide options for automatically calculating 95% confidence intervals around means. Here is a short tutorial page for SPSS. If you generate male and female dummy variables (by using the SEX variable) and loop your calculation by geographic groups (say GEOLEV2), SPSS should do almost all of the work for you.
